We published the following public apps and toolkits:

CellTypist is now available across all platforms for automated cell type annotation in single-cell RNA-seq data. It uses pre-trained machine learning models on curated datasets to deliver fast, standardized, and reproducible cell labeling. This is especially valuable for large-scale immunology and tissue profiling studies, reducing manual effort and subjectivity.

CellPhoneDB is now available on all HI platforms to analyze cell–cell communication in scRNA-seq data. It identifies ligand–receptor interactions using curated databases and statistical methods to reveal signaling between cell types. The tool outputs heatmaps, dot plots, and interaction networks to visualize communication patterns in complex tissues. It’s especially useful for studying immune–tumor interactions and microenvironmental signaling in tissue-specific contexts.

  • CellPhoneDB Statistical analysis method - Uses random permutations to identify a ligand–receptor pair.
  • CellPhoneDB analysis method - Uses mean expression values to identify a ligand–receptor pair.
  • CellPhoneDB DEG-analysis method - Uses pre-computed differentially expressed genes to identify a ligand–receptor pair.
